Holiday in China

Wir sind wieder zurueck von unserem Holiday in China. Fuer mich war es das zweite mal, fuer meine liebste Mutter und Gila aber das erste mal. It was amazing! Jings family waren super Gastgeber und haben uns China von allen Seite gezeigt: die Menschen, die Kulturen, die traumhaften Landschaften und das leckere Essen. Anstatt von vielen Worten schaut euch einfach die Fotos an.

First author paper

My integrative text mining work in collaboration with Warwick University was published in the Journal of Integrative Bioinformatics (PMID:20375451). The full paper can be downloaded from the JIB page. Here what one of the reviewers wrote...

"The authors present a text mining plugin for the ONDEX data integration system and a use case related to genes implicated in plant stress response. The work is convincing although by some aspects preliminary (only one example is presented, no extensive analysis of the confidence scores). It is very clearly presented and it illustrates the flexibility and the power of the ONDEX system. The text mining graphs generated by ONDEX can be exported to the well-known Cytoscape system. The fact that the ONDEX system is an open-source initiative (www.ondex.org) is worth stressing since the plugin can be tested to a large extent by the community. Indeed, this successful integration of text mining in a data analysis platform partially answers a need that is repeatedly experienced among biologists: extending/confronting data available from public databases or experimental data with data extracted from publications. The crucial issue certainly remains how to filter this wealth of new data extracted from the literature. The tool described in this paper may help in experimenting on this problem."

The paper was presented at the IB conference in Cambridge.

Half Time at Ondex Project

Wow, I am already working 18 months on the SABR Ondex project, this means halft time, and I realize how time flies when you are having fun. Just came back from a technical meeting in Manchester, where everyone gave progress reports and I talked about "Candidate gene prediction for biomass traits to improve biofuel production". Otherwise lots of technical issues and future plans of Ondex were discussed. Feels like we need an army of developers to satisfy all Ondex users and make them happy. For the next weeks I will be working on a paper and hope to be done before my Christmas holidays...

Holiday in Crete

Jing und ich sind wieder zurueck von unserem super Urlaub in Kreta. Danke an meine Jing, dass sie sich bereit erklaert hat diesen Blog Eintrag ueber unseren Trip zu schreiben:

So we went on our longed beach holiday finally, one week to the biggest island in Greece, Crete. Everything was so prompt but worked out just fine. With a pretty good car VW Polo and an excellent driver (my honey) we managed to travel to three gorgeous beaches:  Falassarna, Elafonisi, Balos Blue-Lagoon, and two beautiful historical towns: Chania and Rethymno. Gorgeous, I mean the special ones with very shallow water level, blue/green waves, crystal clear sea water, and PINK beach sand, can you believe that, it was like the dream come true! Hotel Panorama was unexpected enjoyable and romantic too! Oh and the food, let’s just say our tummies were treated luxuriously for these six days, especially with goat cheese, olives, honey, water melons, lots of water melons :) and sea food, I treated myself with most delicious lobster I have ever had;) And to my honey, thank you for taking so good care of me, without you nothing could be so enjoyable, already looking forward to our next holiday together.

Dorset - Exploring the South of England

Last week my mum and my uncle came to visit me from Germany. As usual, my mum brought the good weather with her and we had some really nice sunny days. To show that England has a bit more to offer than just London, we decided to go for a little trip this time. We hired a car and went first to Oxford to pick up Jing and then head for Dorset, a county in the south-west of England. It is famous for the Jurassic Coast World Heritage Site, which features landforms such as Lulworth Cove and Durdle Door, as well as holiday resorts such as Bournemouth. The coast-line is amazing, one of the best ones I've seen so far in England (See Dorset Photos).

Thanks a lot to Parisa and Yousef to show us around and for the accomodation in their beautiful house in Bournemouth. I think all of us really enjoyed the trip and are happy to come back another time :). The weather has been still quite good in UK, so that we had a nice BBQ with colleagues and friends in Southwood Court last weekend:

Iran Postests Continue

*Update* I went to the London rally. It was my first demonstration to show solidariy with the people of Iran. I know the Iranian state TV didn't cover the worldwide protests. But anyone reading this Blog from Iran should know that all over the world people went to the streets to support YOU. We admire and encourage the brave and peaceful way YOU are trying to fight for a FREE Iran. And we are shocked to see how the regime is arresting and killing its own people! Photos from the London protest are here and a movie is here:

Hallo, leider hab ich nicht viel Zeit zum bloggen, hier nur der Link zu allen Fotos von der Stockholm Konferenz. Es war toll Robert, Dominik und die anderen wieder zu treffen. Nachts auf den Daechern Irans werdem die Proteste lauter. Eine Iranerin filmt die Atmasphaere und unterlegt sie mit einem Gedicht: "Where is this place? This is Iran. My land and Yours."

Early Summer in Peak District

Sonne, Sonne und noch mehr Sonne. Das Wetter ist seit zwei Wochen so richtig sommerlich hier in England und ich bin schon etwas braun geworden :). Das letzte Wochenende haben Jing und ich ein Auto gemietet und sind für ein paar Tage nach Peak District gefahren. Peak District liegt ziemlich in der Mitte Englands und hat eine tolle Landschaft mit vielen Hügeln (Peaks). Wie Bergsteiger sind wir die Hügel nähe Thorpe, die voller Schaafe waren, hochgeklettert und haben die schöne Aussicht genossen. Berg ab sind wir dann teilweise runtergerollt und im Fluss gelandet ;). Übernachtet haben wir in einer B&B Farm und am nächsten Tag wieder weitergezogen, an kleinen Seen vorbei bis nach Chatsworth einem alten Palast mit riesigen Gärten und einem Labyrinth (Maze). Die schönen Peak District Fotos könnt ihr wie immer im Flickr begutachten. Sonst gehts mir gut. Bin nächstes Wochenende für drei Tage in Trondheim (Norwegen) um einer Gruppe Ondex vorzustellen und deren Projekte kennen zu lernen. Und Ende des Monats geht es dann für eine Woche nach Stockholm zur grössten Bioinformatics Konferenz ISMB/ECCB. Skandinavien ruft!
